Since the September 30th attack on Academy City by Vento of the Front of God's Right Seat, tension grows between the Roman Catholic Church and Academy City, with the latter tightening their security. Tōma Kamijō has an unlucky day when he gets bitten by a hungry Index, hit by a ball on the head by Seria Kumokawa, accidentally sees his teacher Suama Oyafune removing her skirt, and gets attacked by Mikoto Misaka after she discovered a selfie of him and her mother Misuzu Misaka on his phone. As he heads home, Tōma is forced to follow an old woman named Monaka Oyafune, Suama's mother, to an empty park. Monaka reveals to Tōma she is one of Academy City's Board of Directors and her fear about the upcoming war, so she wants him to investigate whether the recent worldwide protests against Academy City are really the work of the Roman Catholic Church. Motoharu Tsuchimikado appears and shoots Monaka, with the latter explaining she ordered him to shoot her to protect her family and satisfy the rest of the pro-war Board of Directors when they will soon find out her secret meeting with Tōma. Agreeing to work with her, Tōma follows Motoharu as they head to Avignon, France via a supersonic jet.

Tōma parachutes into a river and almost drowns but is saved by Itsuwa of the Amakusa Church. Tōma explains to Itsuwa that he and Motoharu are trying to find the Document of Constantine, also known as the C-Document, a magical artifact that was long ago given by Roman Emperor Constantine to the Roman Catholic Church which allows the Pope to make Catholics believe on him whether the information is accurate or not, causing worldwide anti-Academy City riots. Bringing him to a café, Itsuwa explains that the C-Document is currently in Avignon rather than in Vatican City due to historical conflict between France and Rome, and the city's ley lines allow the artifact to spread the effects throughout Europe. However, Tōma and Itsuwa are forced to abandon the café after the rioters realized Tōma is from Academy City. Meanwhile in London, Stiyl Magnus and Agnese Sanctis interrogate prisoners Lidvia Lorenzetti and Biagio Busoni for information about the God's Right Seat, which Lidvia explains that they are four special individuals who sacrificed their ability to use normal magic in exchange for divine powers so they can rid themselves of the original sin and become closer with God. As they avoid the rioters, Tōma and Itsuwa receive a call from Motoharu instructing them to find one of the city's ley lines so Tōma's Imagine Breaker can destroy the effects of the C-Document. Just before Tōma and Itsuwa disrupt one of the city's ley lines located in a museum, they are attacked by Terra of the Left, one of the members of God's Right Seat.

Motoharu arrives and joins Tōma and Itsuwa to their battle against Terra, who quickly escapes when unmanned powered suits sent by Academy City arrive. Motoharu then stays behind to stop them while Tōma and Itsuwa chase after Terra to Palais des Papes. Reaching the empty palace, Tōma calls Mikoto to check some news in Academy City. Mikoto informs him that Academy City sent a cleanup operation in Avignon to deal with some dangerous religious group but their conversation is cut short when Terra arrives with the C-Document. During their fight, Terra figures out that Tōma still has not attained the full power of Imagine Breaker because he lost his memories but nevertheless, Tōma takes advantage of a weakness in Terra's abilities to defeat him and destroy the C-Document. Just as Tōma is about to learn from Terra the secrets of his right hand's power, a squad of stealth bombers, with Accelerator onboard, attack the palace, allowing Terra to escape. However, later at St. Peter's Basilica, Terra is killed by Acqua of the Back, another member of God's Right Seat, for involving civilians to make adjustments to his spell. Acqua decides to deal with the conflict on his own after the recent failures of Vento and Terra.

Etzali disguises himself as one of the operatives but not before leaving some clues to his team. GROUP learns that the black marketeer sold a weapon to a sniper named Chimitsu Sunazara, whose target is Monaka. Accelerator stops the assassination attempt after Awaki Musujime teleported him to Monaka's location. GROUP soon learns that the assassination attempt was a distraction for another dark side organization named SCHOOL, led by #2 Level 5 Teitoku Kakine, and their real target was the particle engineering laboratory. To further complicate matters, the other teams like MEMBER and ITEM are getting involved as well. Meanwhile, the former Skill-Out member Shiage Hamazura is now working with ITEM, led by #4 Level 5 Shizuri Mugino with members Rikō Takitsubo, Saiai Kinuhata and Frenda Seivelun, which treat him with no respect. Learning about Monaka's assassination attempt, ITEM realizes SCHOOL's real goal and heads to the particle engineering laboratory where they confront Banka, who later gets killed. Despite his team member's death, Teitoku escapes with the device he stole, forcing ITEM to split up while Shiage runs away from the girl in the dress. Elsewhere, GROUP learns BLOCK is planning to steal biological weapons from the city's virus vault but Etzali reveals the vault is a decoy as their real target is a satellite control center which controls the Hikoboshi II orbital laser weapon in space. Accelerator heads to the satellite control center alone to fool BLOCK that they are falling for their trick.

Elsewhere, MEMBER's leader Professor confronts Teitoku but gets killed by the latter's Dark Matter ability. Meanwhile, BLOCK begins to shut down Academy City's surveillance system so that the 5,000 mercenaries from outside can invade the city. However, Etzali, disguising as one of BLOCK's operatives, alerts the city's drone helicopters to stop the mercenaries' advance. Despite heavy losses, the remaining BLOCK members, Tatsuhiko Saku and Megumi Teshio, proceed with their plan by bringing the mercenaries to Academy City's detention facility to take Awaki's imprisoned comrades hostage in exchange for her to teleport them inside the Windowless Building in order to kill Board Chairman Aleister Crowley. GROUP heads to the detention facility where Accelerator stays behind to hold off the remaining mercenaries while Etzali faces off against Xochitl, a MEMBER agent and his colleague from the Aztec magic cabal, who has come to Academy City to kill him for treason. Motoharu and Awaki confront Tatsuhiko and Megumi as they try to release Awaki's comrades from their prison cells. Megumi then kills Tatsuhiko for endangering the hostages and decides to forcefully get Awaki to work with her instead. Despite Megumi knocking out Motoharu, Awaki is able to defeat her after overcoming her trauma of teleporting herself. After rescuing the hostages and saving Xochitl's life from a grimoire she was using against Etzali, GROUP heads back home. Meanwhile, Teitoku arrives at ITEM's hideout after torturing Frenda for their location.

Itsuwa arrives in Academy City and tells Tōma that she has been assigned as his bodyguard to protect him from Acqua, who is now targeting him for ruining God's Right Seat plans. While Itsuwa's fellow Amakusa Catholics watch from a distance and plan to get the two closer, Mikoto passes by as she deals with the revelation of Tōma's memory loss. Tōma brings Itsuwa to his dormitory, where Index accidentally destroys the bathroom. Itsuwa decides to bring Tōma and Index to a spa located in an underground level of District 22. After an awkward meeting between Itsuwa, Index and Mikoto in the spa, Tōma and Itsuwa go for a walk at a bridge. However, Acqua appears after defeating the rest of the Amakusas and demands Tōma to hand over his right hand that contains Imagine Breaker. Tōma and Itsuwa attempt to fight back Acqua but are unable to hit him due to his Saint powers. After beating Tōma to a pulp, Acqua gives him one more day to give up his right hand while Itsuwa feels guilty for failing her mission.

Tōma is hospitalized after the encounter with Acqua. Itsuwa is still depressed after failing to protect Tōma, but becomes motivated to fight back after a stern lecture from Amakusa Church leader Saiji Tatemiya. Knowing that Acqua will return to kill Tōma, the Amakusa Catholics prepare their weapons for another fight. After receiving information from Orsola Aquinas about Acqua's past and abilities, the Amakusa Catholics confront Acqua. They cast a curse on Acqua, who nullifies it with his Divine Mother power. The Amakusa Catholics then cast a spell known as the Saint Destroyer designed specifically to defeat Saints like him. Itsuwa launches the spell with her lance but the attack seemingly fails to work against Acqua. The Amakusa Catholics are quickly overwhelmed and defeated, but before Acqua can kill any of the Amakusas, he leaves after sensing the presence of another Saint, Kaori Kanzaki. Acqua confronts Kaori and the two fight, with Kaori vowing to defeat him for the sake of her Amakusa comrades.

The battle between Acqua and Kaori continues, however it soon becomes known that he possesses more power than her. Meanwhile, Tōma regains his consciousness and sneaks out of the hospital to aid the Amakusas' fight against Acqua. On his way to their location, Tōma runs into Mikoto, who reveals that she found out about his memory loss and wants to join him in his fight but he declines, leaving her behind as she then realizes her true feelings for him. Meanwhile, Acqua continues to overpower Kaori until the Amakusa Catholics join the battle to aid her. Kaori discovers Acqua's weakness when he stacks both the Divine Mother power and his status as a Saint, becoming extremely vulnerable to spells that target those with Saint's power. As such, this means that the Saint Destroyer is Acqua's only true weakness that will cause his Divine Mother power to run rampant and self-destruct his body. Itsuwa realizes the reason the Saint Destroyer failed earlier because Acqua prepared a defensive spell to counter-attack it. Realizing his weakness has been discovered, Acqua prepares to launch a powerful attack against the Amakusas. As the attack is about to hit the Amakusa Catholics, Tōma arrives and manages to cancel it out with his right hand, creating an opening for them to defeat Acqua with the Saint Destroyer. Back in the Vatican City, the Pope becomes aware of Acqua's defeat and is soon approached by Fiamma of the Right, the leader of God's Right Seat. Fiamma tells the Pope that he has no interest in targeting Academy City and plans to capture Index to increase his own power, even at the cost of plunging Europe into conflict. Realizing Fiamma's true intentions, the Pope attempts to subdue him but Fiamma defeats him with his Holy Right power. Fiamma then departs for England while the injured Pope orders Vento to pursue him.

An explosion in the Eurotunnel, the main trade route between Great Britain and mainland Europe, severely damages both the English and French economies, causing heightened tensions between both countries. In order to determine the nature of the explosion, the British royal family summons Index as a consultant with Tōma acting as her guardian. Their flight to Britain experiences setbacks when Tōma discovers blood stains in a food storage room and learns from the flight crew that there is a member of a French anti-English terrorist organization, which plans to take out England's aerial supply routes, onboard. Tōma is detained in a room to prevent him from causing panic among the passengers, while the terrorist sits besides Index to sabotage the plane's landing stabilizers close to Tōma's seat and then takes her hostage. Luckily, Tōma manages to hear Index's struggle from the terrorist inside a room adjacent to his and rescues her. Elsewhere, Necessarius becomes aware of the terror plot and casts a series of illusions with the hopes of forcing the plane to make an emergency landing, but their efforts are thwarted by an unidentified third party. Back in the plane, Tōma subdues the terrorist and realizes that he waited for his accomplice to snuck inside the plane's cargo hold during their stopover in Paris before proceeding to his plan. Tōma heads down and with the help from Stiyl, who arrives while onboard a stealth jet under the orders of Necessarius, is able to neutralize the second terrorist.

Arriving at an airport in Edinburgh, Tōma and Index are greeted by Kaori, who then takes them to Buckingham Palace and meet Queen Elizard, First Princess Riméa, Second Princess Carissa, Third Princess Villian, and Knight Leader. During their meeting, Tōma is introduced to Curtana Original, a sword with power equally aligned to Archangel Michael which originally possessed before by the royal family, and Curtana Second, a replacement currently wielded by Elizard after the original was lost. Elizard suspects that the Eurotunnel bombing was carried out by the French government, and to some extent, the Roman Catholic Church. Furthermore, Elizard states that Necessarius has tracked the source of the interference on their illusion spell during the hijack incident from New Light, a magic cabal which has just completed an archaeological excavation. Elizard then dispatches Index, Knight leader, Princess Carissa and Princess Villian to Eurotunnel for bombing investigation, and instructs Necessarius to determine the true goal of New Light, with Tōma in tow. In London, four New Light members arrive with the excavated artifact, however their delivery backfires when Lessar, one of the members, accidentally swaps the suitcase that contains the artifact to a mistaken similar suitcase of a man in the bar. Necessarius manages to subdue two members of the New Light, while Tōma and Oriana Thomson, who currently works with Necessarius, pursue Lessar. While chasing Lessar, Tōma receives a call from the Anglican Church and is informed that the four suitcases carried by New Light members are magically linked and the artifact can be freely teleported in between them. After cornering Lessar, she reveals that there is in fact five suitcases and the artifact is in the fifth one. Tōma then saves Lessar from an assassination attempt. Oriana recognizes the arrow used on her as Robin Hood, a weapon only used by the Knights of England. Lessar then reveals that the artifact the New Light transporting is in fact the Curtana Original and they are working for Carissa, who plans to use it in seizing control of the British monarchy that will set the stage for her invasion of France.
